Die beiden blauen Felder symbolisieren die Flüsse Donau und Neckar, die im Kreisgebiet entspringen. Die silbernen Felder symbolisieren die beiden Namensgebenden Landschaften, Schwarzwald und Baar. Der rote Adler steht für das Geschlecht der Zähringer, welche die Stadt Villingen gründeten.
